Understanding File Naming

  • {function}_test.omv - Standard test dataset
  • {function}_{scenario}.omv - Specific clinical scenario
  • {function}_small.omv - Small sample for quick testing
  • {function}_large.omv - Large sample for performance testing
  • {function}_edge_cases.omv - Boundary conditions and special cases
  • {function}_comprehensive.omv - Full feature demonstration

Coverage Levels

  • Comprehensive (10+ files): Very thorough testing, multiple scenarios
  • Good (5-9 files): Well-tested with various scenarios
  • Basic (1-4 files): Essential test coverage
  • Example/Demo: Teaching and demonstration files

ClinicoPathDescriptives

agepyramid (1 file)

Purpose: Create population pyramids showing age distribution by gender When to use: Patient demographic visualization, epidemiological studies, cohort characterization Files:

alluvial (1 file)

Purpose: Visualize flow and transitions between categorical states over time When to use: Treatment pathways, disease progression, patient journey visualization Files:

benford (1 file)

Purpose: Detect data fabrication using Benford’s Law (first digit analysis) When to use: Data quality assessment, fraud detection, validating research data integrity Files:

categorize (1 file)

Purpose: Convert continuous variables into categorical bins/groups When to use: Age groups, biomarker cutoffs, clinical staging, risk stratification Files:

checkdata (1 file)

Purpose: Comprehensive data quality assessment and validation When to use: Before analysis, data cleaning, identifying missing values and outliers Files:

chisqposttest (8 files)

Purpose: Post-hoc pairwise comparisons after significant chi-square test When to use: Multiple group comparisons in contingency tables, identify which groups differ Files:

NEW: Kappa Sample Size Functions ✨

Added: January 2025 Location: meddecide menu group Total Files: 9 (.omv files) Total Scenarios: 258 (86 per function)

These three complementary functions provide comprehensive sample size planning for kappa agreement studies:

kappasizeci (3 files) ✨ NEW

Purpose: Sample size for kappa agreement studies (confidence interval/precision approach) When to use: Planning agreement studies, estimating kappa with desired precision, method validation design Approach: “How many subjects needed to estimate kappa within ±X?” Files:

kappasizefixedn (3 files) ✨ NEW

Purpose: Reverse calculation - given fixed n, find lowest detectable kappa When to use: Resource-constrained studies, completed trials, feasibility assessment, QA programs Approach: “What can I detect with my fixed n?” Constraint types: Budget, time, case availability, regulatory, protocol Files:

kappasizepower (3 files) ✨ NEW

Purpose: Sample size for kappa hypothesis testing (power-based approach) When to use: Planning agreement studies with hypothesis tests, comparing kappa to threshold Approach: “How many needed to test κ₁ vs. κ₀ with power X?” Files:

Kappa Test Coverage: 258 scenarios across all functions covering:

  • 2-5 outcome categories
  • 2-5 raters
  • Binary, ordinal, and continuous outcomes
  • Small to large sample sizes (n=10 to n=2000)
  • Multiple constraint types and clinical domains
